This is sort of similar to the recent Planet of the Apes movie. If I was on the human side, I would probably do everything I can to ensure the survival of the human race. Not saying I'm for the killing of Jews during The Holocaust. At least with the Na'vi and the apes, it's a "either we do this or we can kiss the human race goodbye" sort of deal even if it's a stretch but luckily, the viewer knows that.
