-Going solo against agents and doing decent

-Taking a motorcycle the wrong direction down a freeway while being pursued by multiple factions.

In the Matrix it was established she was 2nd best next to Morpheus, the question is if she got stronger and better for hanging around Neo so much. I still say Morpheus kicks her ass.

In hand to hand or with melee weapons I'd say Morpheus has the advantage.

The truck fight? Morpheus lost. Niobe had to catch him and then Morpheus sucker punched (kicked) the Agent when his attention was turned to the Key Maker.

Morpheus got rekt in the first movie fighting Smith 1v1. Trinity held her own against an UPGRADED Agent in her first fight with one. And then a second agent came.

I'm giving this to the girl.

Seraph is number two, he's beaten agents before and it's his place to protect the Keymaker (and the Oracle, I think).

Twins, well despite their abilities, they seem to be below Trinity and Morpheus in terms of fighting on an individual standpoint.

Yeah, I just edited my post as I went to rewatch Seraph's fight because the guy reminded me how awesome he was and he mentions the Oracle, not the keymaker. I swear I remember seeing him guard the Keymaker as well, but maybe not.
