at the start when it asks you to assign a research project for the first time, if you click out of the research facility, it will ask you to go to engineering
but it wont let you because you dont have a research project started yet
and it will never let you start a research project, the menu wont show up

if you save in this state you have a dead save and you cannot progress

luckily its like 15 minutes into the game but fuuuuuuuck

He's not brainwashed, just captive, and the aliens really want to keep him.

Anyway, I was going to say XCOM is supposed to be the type of game where you can fail and it becomes impossible to progress. But only because of you fucking up or really bad luck. This just sounds like a bug.

No, they had him in stasis and were using his brain to conduct war games, presumably to understand humanity better and develop new tactics. They either didn't have the ability, or didn't even attempt to mind control the Commander.
