Like "Quel'thalas" or "Lok'tar"

I know how the NPCs pronounce those in WoW, but what's even the point of having them? The syllables are fine on their own.

Ba'Gamnan helps you identify the first part as a "bah" instead of making it like "bay-gamnan"! Adding a 2nd 'g' wouldn't suffice because then you're putting emphasis on the 'g' rather than the 'ba'

I think it's a case-by-case basis.

e.g. In-game in FF14, Y'shtola is pronounced "Yashtola", with as little emphasis on the 'ay' sound as possible.

If there was no apostrophe in Quelthalas you would say it like wealth, but with it you say well. Pretty clear use of the apostrophe here.

This isn't that weird. D'Amico is a reasonably common last name, for instance. (Duh-mico, rather than damm-ih-co.)

In general, the apostrophes are there to help place emphasis, if not altogether separate the syllables for you so you don't parse it incorrectly. Lok'tar, for example, would probably not be read as having emphasis on both syllables like the orcs say it. The "tar" part would probably be destressed, which is not the correct way to pronounce it.

I see the apostrophe in L'Arachel as being french, therefore denoting connection, not separation

So it would be "lair-ruh-SHELL"
