Nowhere does Ellie think she is dying and say she is ok with dying. Her and Joel get close to drowning in the subway, Joel is saved and Ellie is unconscious from that moment on. When she wakes up in the car her last memory is of being in the subway with Joel. That's why I'm ok with Joels actions.
