The game never really treats them as dead dead when they die in combat, just knocked out. There are plenty of other instances in FF where a character dies in the story and it is treated with the appropriate weight one would expect. I think they expect the player to understand that it isn't the same thing.

At least it's not Borderlands, where everyone is functionally immortal until arbitrarily not - and some-odd guy's "death" is treated as meaningful, regardless of him showing up again in the exact same spot the next morning.

I remember seeing one of the creaters/writers saying that the new-you stations aren't canon and are just a game mechanic. Never mind that he wouldn't have pierced a vital organ, so Cure would have saved her.
