at one point in the first game ellie and joel are attacked by a group of men who ambush strangers, murder them, and then steal their supplies. the dialogue between joel and ellie pretty much confirms joel ran similar things in the past so he has murdered innocent people

they are gonna take a really dark turn where elly is kidnapped (like in part 1) and raped and impregnated by some evil figure. This will give their game a huge talking point about "That one part".
