Actually, Pokemon has more, even if you combine all of Pokemon Trainer's Pokemon:

And if you combine all of the Mario-related characters, Mario beats out everyone:

But even if you only include the characters Smash classifies as Mario series, then they have the same number as Pokemon (with Pokemon Trainer's Pokemon combined as one).

At least Robin and Corrin mix things up a bit.

All of those Pokemon were popular in other media, particularly the anime:
-Pikachu - Literally the mascot of the series.
-Jigglypuff - Recurring in the anime at the time, and was very popular back then. Though she mainly got in due to time constraints, with it being easy to reuse Kirby's assets for her.
-Mewtwo - Popular in due to the movie, was actually planned to be in Smash 64 but wasn't able to get in due to time constraints.
-Pichu - Popular in the anime, also got in due to time constraints like all of the other Melee clones.

The other FE characters aside the Lords (and maybe a few closer allies) are basically unimportant mooks whose potential deaths don't affect their respective games at all.

There's also the fact that in Pokemon, it's the Pokemon doing the fighting themselves, not the trainers, so they have more of a combat presence. That's even reflected in Pokemon Trainer in Smash.

Marth: Swords
Alm: Swords, and later bows as well.
Celica: Swords and magic
Sigurd: Swords and lances, I believe
Seliph: Swords, but I don't know if he can also use lances.
Leif: He can use any weapon, but he's typically depicted with swords (and I believe his ultimate weapon is a sword).
Roy: Swords.
Lyn: Swords, and later bows as well.
Eliwood: Swords, and later lances as well.
Hector: Axes, and later swords as well.
Eirika: Swords
Ephraim: Lances
Ike: Swords, and later axes as well.
Micaiah: Magic, and later stalves as well.
Chrom: Swords, and later lances, and reclassing gets him bows.
Robin: Swords and magic; can reclass to use any weapon type.
Lucina: Swords, and later lances; depending on her mother, she can reclass to get a variety of weapon types.
Corrin: Swords, and the dragon stuff.

Yeah, as you see, there's not much to go for. Hector, Ephraim, and Micaiah are the only Lords who primarily use weapons other than swords, but they're pretty much has-beens at this point.
