Back in the day, he and the Joker were virtually interchangeable. Joker complimented Batman better, but Penguin had an equal number of episodes in the 1966 series and probably appeared in 70% to 80% of as many comics as the Joker. When Batman Returns came out, it was a natural progression that Penguin should succeed the Joker as the next villain.
In recent decades, it seems that poor Oswald has received little fanfare. Even the beloved Batman: The Animated Series treated him as a fodder villain whom Batman could dispatch at will. And he was entirely absent from the Christopher Nolan Batman trilogy. I'm sure he's going strong in the comics -- there was a recent comic in which he and Batman teamed up against a mutual opponent -- but he seems mostly absent from material outside of the panels of comic books. ... They went so far to let you one-punch execute him in Arkham City. He's just not very interesting in the adaptations I've seen. Except Telltale Batman, that was alright.

Batman's Mt. Rushmore of Rogues seems to have gone from Joker, Penguin, Riddler, and Catwoman to Joker, Ra's al Ghul, Bane, and Harley Quinn.

I'd say it's Two Face. He's been in a lot of iconic stories and he really shot up in popularity after Dark Knight in 2008. Plus being number 2 suits him well.

While I love the Penguin since I grow up watching him on the old TV show. I don't think he was ever number two besides that show and some early comics . He is like the Krillin of Bat villains .
