Why is the timeline so disjointed?

Don't know how to answer why. it's where they all start, it's how the characters are explored, and both Yen and Geralt's timelines move forward until they match Ciri's. tbh I don't know what's confusing about it

I had thought the whole season was after Nilfguard invaded but that was not true until I watched the last episode.

It's just to give the audience an "ah ha!" moment when it reveals it's actually a flashback. Nothing really confusing about it.

It's a little confusing because it's not explicit until a few episodes in. Once Geralt goes to the banquet at Cintra it becomes pretty obvious, but they never make any notes about events before then so it's not as obvious as someone coming in blind to the Witcher universe. Plus, they never outright state that both witcher's and sorcerers live really long lives from what I remember.

Really? It's more subtle with the timeline in the first two episodes but after that they practically slap you in the face with it.

I thought all of it was after the invasion because they mixed scenes with ciri running away.

And I had played witcher 2 and 3 a while back.

They make it clear as day in the first episode.

Ciri mentions queen calanthe winning her first battle when she was Citi's age

The very next scene, geralt and renfri bring up that queen Calanthe of Cintra just won that same battle
