Mega Rayquaza was so broken that he was banned from ubers, which is already supposed to be a ban list for standard play and not its own competitive tier.

Base stats aren't everything. Obviously if RBY Mewtwo and Mega Rayquaza faced off Ray would savage it with its physical attacks, but in its own meta RBY Mewtwo is so insane because of its access to Amnesia and Recover. Basically the only way to kill one is to get lucky with Blizzard hax.
