Also yes it's a shitty trope. I haven't ever seen it used well strictly for aliens.
I'm trying to learn how to fiction. So can you list examples of something that was handled well, that could have potentially been another lame mother ship trope?

Killing the emperor in Star Wars, killing voldi in Harry Potter, or most "stop the emperor and the empire falls" stories.

Edge of Tomorrow (watch the movie!)
Also Oblivion (Watch it!)

Oddly enough, both are Tom Cruise movies

I thought that's what you were asking for examples of, where that trope was done well. For Return of the Jedi, yes, for all intents and purposes the empire was defeated and Luke concluded his journey.

I dunno if it counts, but in the Spider-Man PS4 game taking out Kingpin didn't really disable his criminal operations and the loss of his influence allowed Negative Man's gang to take over. They ended up being far worse than Kingpin's.

It's not a huge plotpoint, but Legend of Korra showed that even after the events of The Last Airbender, the Dai Li are still Ba Sing Se's secret police and are just as shadowy and malicious as they always were.

And in the Legend of Korra comics, deposing Kuvira, the fascist leader of the "Earth Empire," doesn't mean that faction disappears. Instead Commander Guan takes control and plans to use brainwashing techniques to steal the newly implemented elections and implement the same authoritarian ideas.
