When you choose to do the Civil War quests In vanilla at least, on the way from Helgen to Riverwood the guy you chose to save will tell you that you should join their faction and give you a quest marker to do so. The Empire wanted to chop off my head because I was walking by a group of people they didn't like. Makes you wonder how many others they've killed because it was more convenient for them. Seriously hey we found this guy in the woods and we don't know who he is. Well we could try and find out but that's hard so let's just loop of his head because we got all these other people to execute and I'm hungry. Then there's the Thalmor who are a combo of the Nazis and Inquisition. The Empire not only works with them but allows them to roam the country side killing whoever they want because they want to wipe out a religion in order to unmake reality. Yeah they seem like a reasonable sort to work with. The Empire is weak and is already dying due to its own incompetence and reliance on a single family line that has already died out resulting in the Empires rapid decline. But at the same time, it was understandable (albeit the wrong decision) My main gripe with the stormcloaks was how they would end up weakening Skyrim in the long-run with their separatism.
