In Hitman 2 Silent Assassin there is a mystery man who is basically a puppet master of that game. He gets away with it and knows about 47. He wasn't mentioned for years until the Sniper demo for Absolution where he makes another mystery appearance. Will the mystery finally be resolved? Nah. He never appears again and probably never will now that the franchise is likely gonna go dormant for a while again. Doubt they'll revisit this plot nearly 30 years later.

Plenty of franchises have loose threads of plot like this. Name some more! Feel free to add WWE plots as well because I know they have a few funny ones lol.

Mass Effect has a few I'm pretty sure. I don't think that planet with the weird orb in ME1 was ever explained or followed up on again. Although I think it's cool the game has a few creepy mysteries like that.

No, that is Marine the Raccoon an NPC from Sonic Rush Adventure , at the climax of the story the villain was about to set off an attack but Marine hit them with something dispelling the attack and letting the heroes win, to this day nobody knows if she just threw a rock or if she fired some kinda of blast. Some people debate that she's a hydrokinetic to make her a foli to the pyrokinetic because on contact the object dispelled like it was water. Through with the limited graphic capabilities of the then Nintendo DS we'll never know for sure what happened there.

The plot point was first referenced by writer Fabian Nicieza in X-Men vol. 2 #23 (1993), published by Marvel Comics. In that issue the villain Mister Sinister has a conversation with X-Men member Cyclops and casually mentions Cyclops' "brothers." Cyclops notes that it is odd to talk about his brothers in the plural, since as far as he knows he has just one brother (Alex Summers, also known as Havok). However, the dialogue does not mention three, implying there could be several brothers still in existence.

While Sinister himself immediately claimed that it was just a common mistake of his the speculation about the mysterious third Summers brother ran rampant among fandom for many years. The question "Is there a third Summers brother?" lingered for years and is one of the most important questions of the main Marvel continuity, along with "Who is Nightcrawler's mother?" and "What is Wolverine's origin?"

In Korra season 4, the last season, a weird spirit Korra goes around mysteriously.
She confronts it but it escapes and I don't think it gets a conclusion.
It knocked stuff over so it was real, not an in-head thing.
