This would just be terrible writing. Very much Mary Sue territory, or Zenos from FFXIV who everyone hates.

JoJo is so over the topic male-centric that it borders on homoerotic lol. but then part 6 shows up and completely flips it to an almost entirely female cast, and did a great job. AFAIK it was received well by most of the fanbase.

Let's say that the work itself is a fighting action series in which all of the major characters and villains are men (there are very few female characters, with them being part of the supporting cast in non-action roles or damsels-in-distress), and the series itself puts a very strong emphasis on manliness and macho attitudes, almost to a fault. In some ways, it may even come across as chauvinistic at best and outright sexist at worst, but it nonetheless manages to amass a fervent fanbase of male and even female fans who enjoy seeing these men take part in intense, violent, high-stakes battles while showing in its own way what it means to be a man.

However, later on in the series, one of the very few named female characters is introduced. However, unlike all of the prior women, she actually is a fighter, and in fact, she is by-far THE strongest fighter in the setting, to a level unreachable by any of the other characters in the world. As such, when challenged by the heroes, she stomps them all with ease. After this, she mostly exits the story, playing no significant role in the heroes' later battles against the other villains/rivals; she could easily handle them all herself, but doesn't care enough to do so unless they happen to inconvenience her.

(Additionally, she is designed as a conventionally-attractive woman like the other female characters, though with a more fit body type, and--to completely turn the whole manliness theme of the work on its head--has your standard if not stereotypical feminine interests (shopping, fashion, "cute" things, etc.) outside of fighting.)

In a work that puts so much emphasis on men being men and building a fanbase based around that, how much hate would this move get? Would it even be enough to outright kill interest in the work?

Why could that possibly be? Couldn't be because the show is nothing but fan service

She was introduced at the very, very end of a 10 year story arc with minimal investment in the consequences. She felt more like a plot device than a character in Endgame (How we do we rescue Iron Man and Nebula? How do we destroy Thanos' ship? "Idk just throw Captain Marvel in there"). Plus, her actress just wasn't very good at selling the character, in my opinion. Casting is everything for these movies, and Captain Marvel was poorly cast.

If she had been introduced maybe 3-4 years earlier in the story line, and if she had been played by a better actress, and if she had been given better dialogue, maybe people would have liked her as much as they like Gamora, Scarlet Witch, Black Widow, Nebula, etc.

The problem isn't Captain Marvel's gender, and it never was--the problem is that the character was poorly introduced and badly handled.
