Wasnt it vaguely implied during the cult episode when the dad asked Shawn if he believed in god? Or did that happen in something else? In the cult episode Shawn was "lost" and Alan asks what he believes in, and asks if he believes in God. Almost to suggest that believing in God was the default at that time and Shawn feeling lost suggested it could be because he didn't believe. Religion is always parodied or made comedic so often in sitcoms that I'm always surprised when I rewatch old Simpsons and there's a big chunk of scenes and episodes revolving around going to Church on Sundays. Like a bizarre amount. I'm sure religion is much more prominent in family shows but in New York City based shows (which at one point like 80% of sitcoms were situated in) they're either parodied or seen as weird/laughable --- http://i.imgur.com/0UFI0T9.jpg ...
