The actual reason is for them to get away after being defeated in battle. Pokeballs just take advantage of that biological fact and force them to shrink to contain them inside.

I haven't watched the series since the first season - have any pokemon ever turned small for reasons unrelated to the poke ball?

like, did we ever see a Pikachu turn microscopic to avoid being tracked, or anything like that?

I'm guessing it's purely a get-away maneuver. Otherwise, Pokemon can't hunt, and being that tiny all the time makes them vulnerable to being eaten or crushed by bigger Pokemon.

Or it's just a plothole.

Nope. There were a handful of episodes where the main characters were shrunken for one reason or another, but as far as battle goes, they never used shrinking outside of a singular instance of a Chansey using the move Minimize.

It should be noted that the shrinking thing had never been brought up in the games or any other media beyond that old Japan-only info book, until Legends Arceus suddenly decided to reference it to explain how its Pokeballs work.

I think of it as more of a biological defense mechanism. They shrink after they faint in battle as a biological response, most Pokemon do not have control over this unless they can learn Minimize. I'm assuming Pokeballs have a means to trigger that.

But... You can't catch a pokemon if it faints. You can only catch them when they're awake. If they get hit with the pokeball, that means they are willingly shrinking themselves just to struggle to get out of the ball.

Well again not much a retcon as it is a limit of gameplay mechanics for most games that use the tall grass encounters.

I don't think they willingly shrink when hit with a Pokeball, I think the Pokeball triggers the shrinking mechanism so that allows them to be captured.

BW2 has a Pokestar movie scenario where the MC's girlfriend/sister (depending on the MC's gender) gets sucked into a cursed Pokeball, and when she's released, she's turned into a giant. In the film, you actually have to battle her with your Pokemon (as in, literally her, not her Pokemon team), and if you make the wrong choice, she will (probably literally) curbstomp your entire team.
