most of what we know consider vampire folklore comes from majority european christian societies who portrayed vampires as representations of the unholy and corrupt, so most of their weaknesses are things those cultures associated with the pure and holy. running water has long been used to symbolize purity (see the tradition of performing baptisms in running water), likely because of the association of running water being less polluted by pathogens compared to stagnant water. Likewise the anti-microbial properties of silver have long been recognized (despite obviously not always recognizing microbes proper) and so was often potrayed as being pure or holy. Stakes through the heart were part of some european christian burial rituals by those who held to folk traditions that those with unrestful souls in death could rise from the dead; this was especially true among christian traditions who held that souls do not pass on after immediately after death but await the second coming when all souls will be judged together. The holy water and christian symbolism stuff is self-explanatory.
