The side games don't have a story that matters in the rest. Catching X is one way, but you also have stuff like Defeat X, see them use a certain move X times, do a relevant side quest, etc. A lot of pokemon are pretty easy to catch though, toss a ball at their back and boom. I've gotten a L42 with just a single ball that way. People in this game are not comfortable near pokemon, many are scared of them, to the point villages have guards to protect them from wild pokemon. Stuff that people learned by that point in the series just isn't known to these people. Even pokeballs are a recent invention. It has the Skyrim open world style problem though. Climbing to areas you weren't always intended to go at the time.
