Just want to go into detail.
Arkham City: Late game when you play as Catwoman because Batman got pinned by some rubble, you will be given a choice to help Batman or just walk away with the loot. Choose the latter and Arkham City gets nuked lol.
Both Shadowrun games: Before the final battle, you can choose to side with the villain. You will have to fight your teammates first to get the ending. In Dragonfall, you can work with the villain to kill all the dragons, thereby dooming humanity to fall to creatures worse than dragons. In Hong Kong, you can side with an evil god for 14 years of good fortune, but dooming a section of Hong Kong to slavery.
Breath of Fire IV: If you doubt yourself at the end, you get absorbed into the villain's body and kill all your friends. ---
