Generally in order for the self-sufficient, ambitious, adventuring 15 year old hero story archetype to be set up, it requires absent parents. So they're either dead or they're off doing some other than raising their children. The problem with dead is it's too final for a lot of these stories that want to squeeze as many parallels and dramatic moments out of the source material as they can. Since shonens love to reintroduce the father as a mysterious and powerful stranger later on in the story they generally opt for some reason why the parents are absent.
