The Wizard came out before SM64, so I'd say it's a retcon to pronounce it differently!
But no actual in-game character said Mario! It's completely plausible every person in that movie just said it wrong because they're silly. People can pronounce things wrong, but Mario can't really mispronounce his own name. Probably.
