When they returned to Cybertron, they were traveling to their present day. Megatron was literally tied to their ship but broke free and I guess got ahead of them. They came out of hyperspace seconds later but I guess was many years after Megatron got there since a few seconds by their time was many years since they were traveling through time. There was another scene where Rhinox was firing his Gatling guns and a bunch of shells had accumulated at his feet. That part was cut in the Fox Kids version.
