Just because you're trash doesn't mean you can't do great things.
It's called garbage can, not garbage cannot.

First thing that comes to mind is the mandatory boss rush in Mega Man games. It's just total filler/padding. Mega Man tends to also have varying degrees of annoying cheap stuff I dislike, depending on the specific game, but the boss refights are a big constant. The worst is when there is a new boss fight in the same stage as the refights, so if you game over on that you have to fight them all yet again.

Handholding in Zelda, which does not mean I necessarily dislike having a degree of linearity/intended path. Mainly just the "sidekicks stating the obvious" aspect.

Tales of Vesperia has the most unintuitive sidequests ever.

Like, youll sail across the ocean and see the first cutscene in the new town, and the characters explicitly say that you need to hurry to the inn, but WAIT!!!! The third step of the Dark Enforcer sidequest starts right now, so you have to sail back to the first continent, trek ALL the way across to the first city, and then watch one cutscene, and then head ALL the way back to the other continent.

And if you dont do that specific step right there, you fail the sidequest and cant do it again until your next play through.

Oh, and theres absolutely nothing telling you that the sidequest even started or that you can miss it

Super Metroid - The scripted sequences. They aren't nearly as bad as it was in later games, but they are still annoying none the less. First game to introduce it and they just got worse from there.

Normality - The sewer level. At this point I have played the game so much that I can pretty much breeze through it, but it is still the most annoying part of the game. I guess you can include the original British voice acting as well, since that is the version you get on GoG. The US voices are just sooo much better because Cory Fucking Feldman.

Silent Hill 1, 2, 3 - Navigating the town. All of the buildings are fine, but anytime you have to go through the town it is annoying because you have to keep constantly checking the map to try to figure out where you need to go. If there is one thing that 4 did right, it was doing away with the town sequences.
