MGS2 was being finalised around September 2001. Some of the ending scene was cut out because of the parallels between *spoilers* Arsenal Gear hitting the city and the Twin Towers.
Both occured in NYC/Lower New York harbour. Both involved terrorism. It is a perfect day on the Big Shell like it was on 9/11. Both events begin early in the morning. Even the final scene with the American flag fluttering in the wind captures the moment.
The fact that the whole game revolves around liberty, freedom and general American traits always reminds me about that day. Even though I live on the other side of the world.
Snake's final speech on passing the torch, generations and life is extremely fitting.
A character named Chinaman, originally planned to be included as a villain, was later on omitted and his abilities incorporated in Vamp. Namely the ability to walk on water and walls. Chinaman would have movements modeled after Jet Li and have a body tattoo of a dragon that would come alive as soon as he dove into water.

That's assuming the only reason they changed was because of that. Perhaps the creators themselves didn't feel comfortable with it after 9/11.

I really wish they would re-add that scene in the upcoming HD collection. Doubt it'll happen though.

It's easy to look at it that way now. I think removing Arsenal Gear crashing through Manhattan was done primarily out of sensitivity to Americans and what we were going through at the time. It would be one thing to remove that today, but back then, only two months after the event? Understandable. That was a case where the consensus opinion among the team was almost certainly "too soon."
Yeah, I think removing the scenes then was a good idea, but they can be added back in now.
