Not a very well-thought nomination system, really.
The only real problem is that Allen didn't know what to call the contest - hence the stickied request for a change. Crono / Lavos isn't a rivalry, except what Allen meant was nominate two people where any sort of antagonism exists between them. Both adversaries or rivals were intended nominees.

Maybe that's because you had 211 entries, if I recall correctly.
Crono/Lavos would beat down Magus/Frog without much of a problem.
I'd like to think CT fans will side with the actual rivalry, but...
I'd see it being split, 60/40 at the most. Then the "casual" fan will vote for Crono, and the non-fan will vote for Crono as well.

There are lots of CT fans who don't like Frog or Magus that much. This is clear from how much stronger Crono is than those two. It's not a slam dunk among fans who are voting based on rivalries, though Frog/Magus should have an advantage there. But they need a large advantage among those voters to win the match.
People here are complaining that Crono/Lavos isn't a real rivalry, maybe others would think the same way in that match?
People will vote for their favorite characters, no matter what the name of the contest is. There's a lot more people who don't follow the contest who will just pick their favorites then there are people who do follow the contest who will think of what rivalry is better.

Crono is over 57%, so he actually gained on Leon over the course of the night. He'll probably lose his standard 1% with the ASV soon, but an Ulti-style blowout is good enough considering the presence of Lavos here.
SBAllen should've just gone with a tag team contest and just say characters must be from the same game.
True, would've given us Cloud/Zack, Zack I think would appease Cloud anti-voters quite a bit more then Sephiroth and may give Link/Midna a real fight.

Uh no, this is way better than tag-teams for the reason that it won't just be based on character strength.
Will that be a big factor? Yeah it's not like these are games, the popularity of a relationship will be determined by the popularity of its characters, but they will be greater (or less than) the sum of their parts on many cases.
The only difference I see between being a rival contest and a tag-team contest is whether or not people will take the term rivals seriously. Personally I feel only a small group of people will factor this in their vote and I doubt results would change besides matches that are very close.

So, who is going to be the strongest character to likely miss the contest? Auron? Unless people went with Auron/Sin over Tidus/Sin, or Tidus/Jecht over Tidus/Sin.
Unless Vincent/Hojo is in the next vote in (and i doubt it), Vincent is sitting this year out.

Vincent/Hojo is actually one I wouldn't be surprised to see have gotten in on pure nominations. Auron's more of a 'running out of villains to pair with heroes' case.
Well Auron/Yunalesca is a pretty legitimate antagonistic relationship if a tad onesided but I guess nobody felt like rallying.

Pikachu, Missingno., and Yoshi aren't gonna make it either, and all of them are almost as strong as Zelda at worst. Luigi could conceivably miss it, too.
I really doubt Vincent/Hojo got enough noms to bypass the vote-ins. Heck, I'd be surprised to even see them in a vote-in. They had 0 noms in the tally topic.

It's more likely that most, if not all, of these entries absolutely suck ass with the ASV and CT fans are in a large enough quantity to keep Crono stable against fellow ASV crap.
There's bad with the day vote, and then there's bad enough that Crono will go up against you with the ASV. IIRC, Crono's only won the day vote twice in his entire contest career: against super frontloaded Snake in the 2008 final and Magus in 2004.
I nominated Auron-Yunalesca but only because I didn't know what to do with all my nominations. I doubt that Auron will make it, don't really care, and I love(d) FFX! So I'd be surprised if they made it.
