WW probably has a more interesting final boss than any other Zelda. There was nothing really special about OoT, MM or TP final bosses, though I do like those games better than WW overall.

DK64 and if it counts Banjo-Kazooie both come to mind. I like boss fights that require you to utilize everything move and item gained through the game.

Wind Waker's final boss is pretty good. Earthbound, Mother 3, RBY, GSC, Super Metroid, and Yoshi's Island are all good too.

I didn't care too much for TP's final boss. It was nice at the time, but it didn't leave much of an impression on me.
