Say what you want about the rest of the game (holy crap map section), but Ganondorf is just about the best final boss in a Nintendo game, unless I'm missing something really obvious.

I have literally been spoiler modded for "Will Smith gets into a smelly taxi at the end," I take no chances on GameFAQs. In complete fairness, I did get that one overturned, but still.

I can't, off the top of my head, name any game with a better final boss than Wind Waker's. Very few games end on as dramatic a high note as that game did.
Skyward Sword's final boss fight was pretty cool, I thought, though yes I would give the edge to Wind Waker.
I guess you might count the Earthbound/Mother 3 final bosses, Gigyas and Masked Man/Claus, but those might not be considered final fights since they're scripted
Paper Mario's end boss was amazing with fantastic music; actually potentially difficult too under most circumstances. WW Ganondorf is definitely my favorite Nintendo boss fight, however-possibly my favorite boss fight of all time. While the fact that it was my first 3D Zelda may leave me slightly biased, it's a ridiculously great sword fight despite the lack of motion controls with a fantastic atmosphere that still presents a reasonable challenge.
WW despite its flaws has arguably the best final boss battle in the Zelda series.
I'm not sure if I can compare it to the Nintendo platformers because they are basically from different genres. As for the series, I can't choose between WW, SS and OoT. Magnificent final battles, all of them.
As for the games itself (IMO)
SS > MM > OoT > TP > LttP > LA > WW > MC > TLoZ > Zelda II > OoA/S > PH

I actually didn't even realize you could do the Skyward Strikes against him (neither did my brother when he got to the boss, and was amazed when I showed him)
I think I prefer TP's. It had a really amazing atmosphere and I felt the multiple forms made it more varied and exciting than WW's. Though I was blown away by WW's when I first played it. Also, TP's has the horseback segment which I really loved. You can always count on Zelda for terrific Final Bosses though. Especially OoT, SS, and ST in addition to the ones I already mentioned. They're all up there, really.
Nintendo usually delivers on good Final Bosses. It's kind of a lost art this generation, with a lot of letdowns, usually just reduced to QTEs. There have been some good ones, but I've been disappointed more often than not.

Best Nintendo is hard to do though. Like many people said, RBY and GSC have good ones, as do the two Paper Marios. I would say Super Metroid is pretty fantastic too.
Ugh, Horseback Ganon and really just the horseback combat in general was awful in TP, I had no idea people actually enjoyed that stuff.
Also I just remembered what Super Mario 3D Land's final fight was and yeah, it was pretty spectacular. NSMBW also had a pretty amazing final boss, but maybe that's just because I was playing it with a friend and hilarity ensued.
My favorite Nintendo final boss is Mother Brain in Super Metroid. Other ones I'd list before The Wind Waker's are Ganon in Ocarina of Time and Giant Baby Bowser in Yoshi's Island.
The Wind Waker's final boss is ace though. The game itself is my second favorite Zelda after Ocarina of Time, although it's probably almost tied with it (if it had one more dungeon and/or less of a pacing buzzkill than the Triforce Quest, best Zelda here we come!).
Nobody should praise TP's final boss. It was a disconnected, anticlimatic mess and the stakes were so low that the early fight against the king bokoblin felt about 10 times more dramatic.
I mean what did it even matter whether you won or lost, all Ganon was doing was chilling in the castle doing nothing while the townspeople went about their lives as usual.
Any Metroid Prime game, EarthBound, most Pokemon games.
Most games in general do everything better than Wind Waker, which is a giant "We aren't going to try hard anymore because you people will buy anything" advertisement.

lol, I'm an idiot. I read this topic yesterday as final boss music for some reason.
I'm not a big fan of final bosses. Moreso than regular bosses, they have a tendency to go from auto-lose to auto-win once you understand them. I think I'm gonna agree with the guy who say SMK just because Rainbow Road is awesome and continues to be fun after you've beaten it once.

Ocarina of Time, The Wind Waker, and Twilight Princess all made me cry at points when I watched LPs of them recently (to the point where A Link to the Past's lack of plot in comparison felt jarring when I watched an LP of that). Is there supposed to be something wrong with that?
Well...now this board is a board where The Wind Waker has beaten A Link to the Past and Final Fantasy IX in one contest, so...I dunno.
Also Ulti's post did not mention Yoshi's Island, Ocarina of Time, or Super Metroid (which has my favorite ending stretch of any game), so it's kinda fail there too.
And yes, I prefer The Wind Waker and Twilight Princess to A Link to the Past, but Super Metroid is my favorite Metroid (narrowly beating out Prime). Dunno what that says.
