Shiny Spinarak in Gold. First Pokemon I caught in that game so I had no idea it was special at first. My friend also proceeded to get a shiny Pokemon 5 minutes later
Shiny Mareep in HeartGold

Oh, and I once masura method'd a shiny Petilil to be the perfect grass special sweeper. It has the wrong nature, but it's still neutral, and everything else is perfect, so I go with it.

I always feel like I'm bragging whenever I list how many shinies I've caught naturally...
Tentacool and Zigzagoon in Ruby Pidgey in LeafGreen Poochyena in Emerald Buneary in Diamond Bronzor in Platinum Bellsprout in HeartGold Boldore in White
Plus a Shinx, Roselia, Corsola, and Pinsir with the Poke Radar.
the very first Shiny I caught was on an emulator - running into a blue Unknown in GSC was amazing... but sad because it's on an emulator so the encounter was meaningless
I also ran into another shiny on an emulator........ but that was way too hacked for it to be taken seriously. I mean, I didn't have a shiny encounter rate hack on, but the pokemon that I randomly found shiny was a Jirachi, while running on water out of bounds of some RSE map.
on actual carts, I killed a shiny bidoof, and I captured a shiny tentacool
Only other one I've seen in the wild was a Graveler which used Explosion on the first turn. I knew that had a possibility of occurring and considered using my Master Ball but decided against it. That was a mistake.
I also got a shiny Charmander from an egg, the father was my foreign language Ditto and the mother was my friend's Charizard. It laid another shiny Charmander egg about five minutes later.
My Persian I actually used in one of my playthroughs, although it barely looks any different. I hate my Krabby because its an awful pukey green colour.
I also had a Pinsir and a Magnemite escape in the Safari Zone -_-

Bah... forget it, i'm not creative enough to think of a clever sig, I'll just write this.
My friend who has casually played Pokemon in the past though bought Heart Gold at launch with me (I got Soul Silver), about 30 minutes into playing he said "Why is this Sentret all sparkly"
Ughhh, I was jealous especially since shiny Furret is pink. :(
I had a green Electabuzz at some point, but I really don't remember if that was a shiny or some sort of glitch from trading through generations. I'm almost positive I didn't catch it green.
Pokemon traded from RBY to GSC can become shiny on arrival because shininess is a function of IVs in GSC. So if you had it in one of those games, you probably traded it from RBY.
In Crystal I had a Nocowl, which was cool since Ash had one. In Emerald, I caught an Illumise and in White I caught a Boldore. Of course, I also have the legendary gerbils and Gyarados.
I spent hours chaining and I -still- never saw a shiny in Pokemon Diamond! >_< Granted, I was pretty bad at chaining.... part of the blame was having a regular DS rather than a DS Lite (the screen is MUCH easier to see).
I did find and catch a shiny Bellsprout in Pokemon Leaf Green, though.

"Ah, a party! We haven't had one of those! It could be fun! So... what is a party?" "Well, you drink punch and eat CAKE! ...I think."
It was a Kricketot. Completely junk Pokémon that I wouldn't have even bothered catching if it wasn't shiny, but since it was I took the effort to at least raise it to a Kricketune.
