Like shortly after the 1st building was hit there were reports of military jets flying around the area or near the area but they still didn't think it was an attack. There were about 15-17 minutes that passed between the first tower getting hit and the 2nd tower getting hit.

If they saw the plane approaching would they have engaged? Potentially shooting the plane down with missiles before hitting the building would the falling debris on NYC roofs have caused more damage and loss of lives than if it hit the building?

I'm just wondering if perhaps prevent the second building from being hit could have been possible.

Yeah, i'm pretty sure it was a "damned if you do..." scenario. The loss of life probably would have been less, but who's to say, really.

Hmm good point like maybe they could have tried if they noticed it already deviated from its course and not responding to calls so they could have shot it over the water but in the city it might have been chaos.

Then again I doubt the plane crash would have killed as many people as it would if it was allowed to hit.
