The Mewtwo movie was okay, and I can see why everyone likes it, but Molly made a more interesting, and relatable, villain than M2. I've seen M2's character before, and it's not that interesting to begin with. Molly, on the other hand, manages to act as an interesting opposing force to the protagonist in a new way. She doesn't intend to cause trouble. She's having fun. And when that fun is threatened and she faces the reality of losing her substitute father is when the actual real stakes of the movie come up. But that's literally not until the middle of the third act.

We need more movies like this, guys.

They've all sucked, but the one that bugged me the least was the Volcanion one. Oh, the Hoopa one seemed passable as well except for his fucking catchphrase. The first three were awful, though, but number three might have been the least bad out of those.

If it was the most popular, it'd only be so because nobody saw the the other ones or because it starred Mewtwo (iirc, it also had Pikachu's Vacation which was nice and then it had a surprisingly decent rendition of the theme song by either N'Sync or Backstreet or some boy band). Granted, the second one was a train wreck.

EDIT: Theme for the first film which, with the opening fight, was better than the rest of the film.

It also instantly sold me on Donphan. Also, in general, Pokemon battles are cooler without constantly switching back to a view of a trainer giving an order.

The Entei movie is my favourite too for the same reasons as OP. I watched it again recently having not seen it since it came out, and was surprised at how good it was. Not "Good for fans, but for anyone else gouging your own eyes out is more fun" or "Good by Pokemon standards", but genuinely good. My head says that Molly shouldn't have gotten everything she wanted at the end because she was the villain and somewhat spoilt, but my heart says she's so young and gone through so much, so I can't begrudge her happiness, especially since she was selfish rather than malicious. Not many Pokemon villains can boast about having shades of grey in their characterisation. I also quite liked the female trainer Ash battled at the start even if she was a very minor character. I wouldn't have minded her coming back in the series once in a while. It's a shame Pokemon doesn't have recurring characters very often.

Maybe it's just me, but I feel like the first three films were the most ambitious and cinematic, while most of the later ones feel more like feature-length episodes. My theory is that this is because the first three films take one of the core ideals of the franchise and takes it to an extreme.
* In the first movie, Pokemon battles go from fun tests of skill to a battle to the death where the Pokemon slug each other until one of them falls down, courtesy of Mewtwo and his clone army.
* In the second movie, catching Pokemon isn't a mutual bonding process between trainer and Pokemon, as instead of using Pokeballs, the villain goes after the legendary birds in an airship, shooting at them with a cannon, and them trapping them in inhumane electrified cages.
* The third film puts a darker spin on a trainer going on their Pokemon journey. What if something happens to them while on their journey, like if they're hurt or killed? Who will ever find out, or be able to help them? Molly's father going missing on an expedition kicks off the entire plot, and now Molly is an orphan for all she knows.

I haven't seen all the movies, but from the ones I've seen, I'd rank them as follows: Entei > Lucario > Mewtwo > Latias > Lugia > Zoroark > Darkrai > Deoxys > Volcanion > Jirachi > Celebi > Shaymin. Generally speaking, if there's any Pokemon movie whose popularity benefits from nostalgia, it's the Mewtwo one.
