Always intrigued by how these things can fly under the radar so long or be so obscure and found in the first place.

Secret of Mana: You can get the stamina bar to display a programmers initials with a very obscure set of button presses. Found about 16 years after the games release.

RE4: Apparently just found last year. After Mike and his chopper kick the bucket you can look out into the far distance with a scope and see a weird texture an image of a person standing out there.

F-Zero GX came out in 2003, and in 2013 hackers figured out that F-Zero AX (the F-Zero arcade game) data was hidden away on the disc. Its fully playable via an Action Replay code.

Not exactly "long after" but someone found a hidden "you weren't supposed to get here" message in GTA V like 3 or 4 years after release I think.

It's a one sided texture that's only visible if you go just beyond the height limit in a specific spot I think.

Oh yeah, in the Japanese version of Paper Mario (N64) they found hidden messages if you sequence break. Talking to Toad NPCs in Toad Town will result in them saying stuff along the lines of Youre not supposed to be here, if you are reading this then please report this to the game devs. This was found in I think 2015 or 2016.

Goldeneye has a ZX Spectrum emulator hidden in the code.

Goldeneye also had button codes that weren't discovered until the early 2000's IIRC.

There was some side quest or cutscene that wasn't discovered in Final Fantasy IX for a long time

I feel like that youtube channel boundary break found a bunch recently but I don't really remember them off the top of my head, but they had a video about it.

Looks like the 8F glitch (used in arbitrary code execution) goes back to 2013, which would pre-date the VC release of the games.

Serious Sam got a secret level that got a puzzle which allows you to complete the level without killing a single enemy, which took 14 or so years to discover.

I also recently saw a glitch in DK where you like jump a certain way on the lowest girder and it pops you up top. Only reason I found out was because of these absurdly quick time scores in NES Remix people were getting.

The Naboo Starfighter hidden in the original Rogue Squadron. Even developed a way to keep people from finding it with an Action Replay.

"During Rogue Squadron's development, Star Wars Episode I: The Phantom Menacethe first new Star Wars film in more than 15 yearswas less than one year from its scheduled release date. if we're counting glitches, there was one discovered in ocarina of time not even a month ago that allows you to completely skip the goron and zora tunics by preventing the timer from ever showing up in heated/underwater areas. The trick? It only works when you have exactly 1/16 of a heart remaining, in a game where the smallest increment it actually displays in your health bar is 1/4. Considering how big OoT is with the glitch hunting / speedrunning community it's amazing an actually useful glitch went unnoticed for so long

Halo 3

Released in 2007, in 2014 it was discovered that if you press both thumbsticks on December 25 (or set your internal clock to that date) a new loading screen will popup with "Happy Birthday Lauren" engraved on the ring. Only found after the dev gave the community a hint.

Which one?
The first one was revealed by the programmer, but he had forgot how to trigger it so people reverse engineered the game to find it.
The second one was discovered by a programmer that started to work there, and he asked his bosses if the game still had some secrets. He only got hints of it and had to figure it out himself.

In Morrowind, there is a cult called the End of Times and a prophet from the cult tells other members to kill themselves before the gates of Oblivion open. In Oblivion, a shopkeeper in Bruma says that only a Dragonborn can save Skyrim from civil war.
