There is a glitch to get around killing Railroad as the Brotherhood, or you can use a mod for that. Minutemen don't mind Railroad or Brotherhood, as long as you're still friendly with both.

How many BoS missions can I do before people start to hate me? general idea is to just do quests for one faction and keep switching between them all and saving before quests and loading if the quest completion gives you bad rep with one group you can get pretty damn far without anyone hating you ...
