I think most fans still prefer more personality. Side characters, villains, and heroes with personalities tend to be a lot more popular than generic good guy protagonist. It's the main complaint with Superman even though supes does differentiate from other superheroes with his willingness to kill despite normally not wanting to in my opinion. ---
There were several factors that caused Touhou to be popular. The creator himself basically allowing and encouraging other creators to make derivative works. So much so that fanon and canon often gets mixed up much to, er, certain people's chagrin. Then there's Nico Nico Douga (or niconico as it's called now I guess) which is basically Japanese youtube that launched at the end of 2006.
Touhou was already sort of popular within doujin circles by that time, but it got REALLY popular when people started posted remixes and videos there. And then there's there pixiv being started a year later (basically Japanese deviantart) which made it easier for people to share their art (...regardless of quality). Speaking of art, why improve upon your own art when you can just pay people to draw it for you? Mind you this only applied to the spinoffs and side games--the main games still use ZUNart but it's more or less a tradition that has its own charm... in a way.
Rule 34 may have been a factor, but it probably wasn't THE biggest factor. That and... it's Rule 34. IMHO, it was pretty much a combination of several factors--it being the right time, the games and music being enjoyable in their own right (something I feel some overlook), and so on.
Fun fact about Kancolle though: the developers never expected to get as big as it did. Even with Azur Lane rivaling its popularity (especially now that there's an English version coming) it's still going on strong.
