In the context of the Zelda universe, Sheik is not a real person. Sheik is a character created by Zelda as a disguise. This disguise is male, Zelda went undercover as a man.

However, Zelda herself is still female, the person in the disguise is still female.

So since Sheik is male yet the person inside the Sheik costume is female, it really doesn't matter whether you say he or she to refer to Sheik. It really doesn't matter.

Also, this is page 87 from Hyrule Historia. Hyrule Historia is official canon.

No. Sheik's gender isn't actually referenced in the game. Only external sources.

Sheik is referred to as male by Ruto, twice.

And Hyrule Historia is as close to "in game sources" as a non game can get

Because Zelda used magic to do it. She changed her skin and eye color. Why wouldn't she go all the way? It probably works like the transformation in sailor moon.

I wonder if Link had a bit of a crush on Sheik. I mean, this guy shows up and sings sweet songs to you and talks about memories and feelings and shit, but he's kind of a tsundere about it and runs away before you can really talk to him.

Link was probably bombarded with all sorts of weird feelings after getting aged up in the sacred realm.

at the end of the day it doesn't really matter that much since she always changes herself back. I guess it does weird people out a bit to think that Zelda might know what it's like to have a penis, but I'm sure Link feels the same about her regardless.
