Digital Devil Saga does something interesting with the trope.
You have no equipment, but the Warden is capable of capturing people easily, so you have to poison his food to be able to defeat him.
His food is human, because this is a SMT game, what did you expect?

I think countless rpgs do this. one I can think of I think is Phantasy Star 3

at the beginning of the game, your a prince getting married to a princess. and this demon or whatever flys in and takes your bride. then you freak out and rant about going to rescue her and I can't remember why but your dad the king is basically against doing anything. and he tells you to calm the fuck down, but you refuse so guards put you in a jail cell. and then you break out
