Its just the best title theme of the MM games. Same reason why MM2 Wily theme 1 is the most famous Wily theme.

Well, also because Dr. Wily's Revenge wasn't a very popular game (it has by far my favorite Wily theme) and MM3 Wily Stage 3/4 was a stage 3/4 theme so it didn't pack as much punch despite also being a better theme. --- 53 LIII 0b110101 p16 0x35 ...
