For example, you don't like whichever particular race or religion and you hold that view strongly, but would never do anything physically to hurt anyone. Is it really any different than holding a different view? Such a republican vs democrat?

Disliking people for no good reason is bad, yes. Disliking someone because of their opinions is not the same at all as disliking them for simply being born a different race.

yes obviously. but in practice if its kept to themselves and had no effect in the world it's one of those things that are wrong but don't hurt anyone

the problem is that it's never truly kept to themselves, because its reflected in the way they act and speak, and it's even worse when they're in some sort of position of power or authority. a doctor with subconscious racist thoughts will treat some of his patients differently, etc

Yes. Because it never stays nonviolent. Sure, you may never hurt someone...but you might support someone (such as politicians) who will or polices that will.
