had Jean Grey died and Professor X retire from teaching. So the ending in Days of Future Past never happened? The ending where Wolverine finds everyone and Jean still alive and Professor X catches up with Logan on what he missed? Did Xmen just do a MCU split timeline?

2) X-men timelines are stupid and nonsensical, stop acting like the DoFP "reset" means anything. Pretty much the only two movies that actually fit together are the first two. Maybe The Wolverine and Logan work together without any contradictions.

In some ways, the xmen franchise is the most faithful comic book adaptation in that the continuity is more or less non-existent and the quality ranges from really very good to absolute dog shit. --- Jesus loves us.
