What's the issue you're having? It's weird to get going but once you learn a few tricks it gets easier.

I basically became overwhelmed when Aloth joined my party. Also the shadows and phantoms seem to make short work of me.

You should get Eder if you haven't yet. That place can be tough early on if it's where I'm thinking. You can also proceed a little and find a Priest to help you out.

A good trick is to walk around in sneak mode at all times even if you don't invest in it. It'll let you see enemies and plan more carefully for fights. It took me awhile to get a handle on it too so I know what you mean.

Yeah that place can be a bit rough that early. If you wanted to you could make some NPC's at the Inn to use them temporarily to clear it out. Don't have to keep them.

What does accuracy vs deflection mean? Essentially that's what the weapon is rated to do against a particular enemy's deflection?

Basically your ability to hit vs their ability to dodge

Be aware there is a shit ton of reading and imo most of it isn't interesting.

A lot of this stuff says "if per rest is enabled". Is there a way to turn that off?

I ended up beating one of the bosses by summoning a spirit, having it hit the boss once, and get the spirit destroyed while repeating because I was out of the boss's agro range.

And how do I know if a spell is per rest?
