Context: I live in Canada but have been in the UK for work for a few months. I have a EU passport, but have permission to live in Canada as part of one of their programmes (although there is unfortunately no exception for this in the closed border regulations).

Situation: I booked a flight back to Canada which was scheduled to fly before the borders closed - at the airport, the flight company told me I wasn't allowed to board because they're following different guidelines which they didn't tell anyone about. They also didn't let me cancel my flight and basically told me to go away since there were more pressing issues for them (couldn't even get a refund for the flight). The Canadian Border Service Agency got back to me and confirmed that I was wrongfully denied that flight but there's nothing they can do now. Now I'm basically stuck here in the UK, paying for accommodation until who knows when, and things are looking like crap because the UK made some incredibly dumb decisions regarding COVID-19.

Should/could I sue? For how much? Any advice/experiences?

It's bad for you, and I hate to be this way, but there's a very serious global pandemic spreading rapidly right now. Your first thought asking if you should sue, instead of considering the lives and health of everyone else, is a bit selfish. I know it sucks, I understand your are frustrated, but please understand the seriousness of this entire situation. Millions are being directly impacted like you are right now.

Again, don't take that as me being a jerk, but look at what's happening right now and consider everything as a whole.

Yeah, I thought about doing that, I'll see if I can get through (they're most likely very busy right now).
Flights to Canada are about to completely stop though, so even if I got some kind of official document from them, it'd most likely too late.

I think I got singled out because I had a very flashy EU passport, the rest were mostly Canadians and Americans (I was second in the queue, so idk if it happened to anyone else).

From what I gather, permanent residents should be allowed to travel back. If you'd be considered a permanent resident, contacting the embassy seems like the right thing to do.
