Ok, Samus is superhuman and also has a power suit (and a good one at that)... so Samus can make short work of most environments.

But

The research station would have had regular people on it.... there's no way they are jumping 10~15 ft in the air to get a coffee, yaknow?

Now, in SOME of the rooms there are what appear to be ladders under some of the bricks, they could be construed as a staircase that is going into the background perhaps (although a ladder is more likely)... but not in all the rooms, and CERTAINLY not the command centre.

This excludes the substations 1~6 since they were designed to be for the local wildlife and not for common traversal

tbh, it also bothered me when martial arts dojos had stairs and ladders. Shouldn't they be able to just use their strings to jump up to the next floor?

This bothers me in a lot of games I play. Especially the Batman Arkham games. Arkham Asylum had some real head scratching architecture. After succumbing to fear toxin how does Batman get from point A to point B? And how did he lock the door behind him so thoroughly that he can't open it again now that his mind has cleared?

I generally just chalk it up to the X having gone in and destroyed portions of the lab instead of it being that way beforehand.

That's fair enough, but it is a prevalent theme - areas in games which are supposed to be navigatable by normal people, but due to gameplay only the hero can do it

You rarely know what a place looked like beforehand. Just assume that there were stairs that got blown up/fell apart, walkways that rotted or got scattered, or things added after the fact that made it difficult.

and the enviroments mimic the home enviroment

also the ziplines in that game would tottally dislocate your arm
