No real way to avoid spoilers completely but try your best I suppose. Here are a bunch of series where a protagonist has died

Mafia - Tommy Angelo
Grand Theft Auto - Vic Vance and Johnny Klebitz
The Last of Us - Joel
Red Dead Redemption John Marston and Arthur Morgan

Also canonically dead as in they stayed dead. Resurrections do not count. So Kratos can fuck off.

Idunno how to do this without giving away game titles. So I'll just put the whole thing in spoiler tags. I will however say the system.

SNES

Lufia 2- Maxim and Selen both die at the end. Selen dies immediately after the final boss, while Maxim sacrifices himself to stop the Fortress of Doom from falling on a kingdom where his and Selen's infant son is along with other people.

there was an old ps3 game that was an early launch title called heavenly sword
it was a solid game but rather basic but its plot is that the heavenly sword must never be used and anyone who wields it will die in 3 days

so the game takes place over the course of 3 days and at the end of those 3 days the protagonist dies because she used the heavenly sword

Mass Effect series: Shepard dies twice in the series. 1st in ME2 (but he somehow gets revived through the use of cybernetic impants) and again in the destroy and synthesis endings for ME3. Though IIRC if you had a high enough galactic score (or whatever it was called) and did the destroy ending you got a scene that implies Shep might have survived. There's also a 3rd death if you manage to get every squadmate killed in ME2's suicide mission.

Legend of Zelda - most Links die off-screen after their game and are eventually reborn as different Links. BOTW Link even dies in the backstory of the game and comes back to life when you start.

The three heroes from Diablo die as villains in Diablo II. The Rogue is Blood Raven, the Mage is the Summoner in the Arcane Sanctuary, and the Warrior is the wanderer possessed by Diablo.

Doesn't necessarily mean he's still alive though. It could just be a stand in because they didn't want to create another model that is only on screen for 10 seconds and that needed mods to see who the model was.

One of the three branches of the official Zelda timeline is "The hero is defeated". It's never show in the game, specifically, but I suppose on of the canonical endings of Ocarina of Time is that you play badly and lose the final battle.
