How do I get them to connect so I can fight the secret boss?

Beat one, use the link cable or the code you get at the end for the other. Continue going back and forth once both are beat until you have what you need and are ready to fight both one of the hardest boss fights in the franchise and one of the easiest.

Each game contains 2 playthroughs, a standalone playthrough, and a playthrough activated by putting in a password you get when you beat the opposite games first playthrough.

It's like if Zelda 1 had 2 different carts and you needed to do the second quest you had to use a password after beating the first one
