Nebula knew. After the Avengers compound was blasted, Tony is helping Cap up and Cap says "What happened?" and Tony says something like "you mess with time, and it tends to mess back". So Tony pretty much put it together. Based on that, you'd assume Cap understood too upon seeing Thanos. Thor probably understood it as well. The rest of the Avengers that hadn't been snapped but were involved in the Avengers compound situation must be like wtf, but knowing they just went through time travel, probably put it together. The ones that were snapped back and enter through the portal probably have no idea about it, and assume it's the same Thanos since they were not around to witness Thanos getting his head chopped off. The Ancient One specifically mentions that the stones being removed from her timeline would leave that timeline defenseless against any threats and that's why it's important that they're returned to the proper place. Meanwhile, Thanos is just some purple asshole warlord, and the timeline he came from would probably be better off without him. Besides, for all we know, killing Thanos may actually have some unintended side effects for the timeline he comes from. It's not like we'd ever see that play out in the main universe. It's explained that according to the Sacred Timeline, everything Thanos and The Avengers did was supposed to happen exactly as it played out, including going back in time. Whereas Loki escaping with the Tesseract was not. As far as I know, thats the only time it's addressed at all.
