You can set it so that most of the emulators run in the Steam OS itself, but it's better just to launch into desktop mode and use the surprisingly convenient Linux store (Discover).

I've tested basically everything up to and including Dreamcast / Gamecube and it's basically flawless. The DS and 3DS emulators even map the touchscreen correctly, and nearly all of them default to treating the Steam Deck like an Xbox 360 controller.

I need to check out what else is available for Linux outside of that storefront
