Ive not seen one that does it better than Ni No Kuni 2 tbh. Actually makes even the most boring side quests worth it as everything contributes to your kingdom.

Digimon World: Next Order/ Digimon World

its a Virtual Pet simulator game. But you recruit Digimon back to your base.

as you do you get new shops or improved mechanics to make the game easier and better

I don't really know if you'd call it a "base building" mechanic, but rebuilding the towns in the Dark Cloud games using the pieces you found in their nearby dungeons was such a cool and unique concept and they did it really well.
