The whispers are responsible for enforcing a predestined sequence of events. However, Aerith and Sephiroth are getting messages from themselves from the future and are attempting to make changes which are being resisted by the whispers. This gets confirmed towards the end where you get a glimpse of the original ending and Red says "that's a vision of the future if we fail here."
