Youre still in the animus and somebody is playing Basims life, but I only know this cuz theres a section of the menu marked animus that talks a bit about it. Aside from that, theres zero acknowledgment of it in game. As far as optional objectives go, I havent run into any, but there are multiple ways to reach the same objective. One early mission tells you to either follow the guiding npc or find your own way in. I made my own way in and when I got there the npc had made their own way in taking out guards on their own.
