I'm not certain what you are asking. .Mkv was a popular file format for anime back then, but it was merely the wrapper and not the only file type that MPC could play (and it wasn't the only thing that anime came in). It got super popular because it allowed for easy audio-video channel modifications and had a very strong compression potential for high resolutions (which was relevant in the turn of the century as HDDs weren't that big). However it might need some tweaks in order to give you the best result (example: turning on deband for anime video). For quick out-of-the-box solution, mpc might be better. It has full GUI unlike mpv that uses a simple onscreen controller. I avoid VLC for reasons but I'm not gonna talk about that here.
